The gut-associated lymphoid tissue, called GALT, contains an estimated 70 percent of the body's total immune cells. This concentration of immune tissue in the gut is not an accident of anatomy. The gut is the primary interface between the outside world and your internal environment, processing around 30 tonnes of food over an average lifetime and encountering an extraordinary diversity of microorganisms, threats and potential threats daily. The immune system at the gut wall is in continuous dialogue with the gut bacteria, learning to tolerate harmless substances including food proteins and commensal bacteria while remaining ready to respond to genuine threats. This education process begins at birth and continues throughout life.

What is happening

Gut bacteria train the immune system through several mechanisms. They compete with threats for adhesion sites on the gut wall, physically excluding harmful microorganisms. They produce compounds including short-chain fatty acids that help shape immune regulation and gut barrier function. They stimulate the production of secretory IgA, the primary antibody present in mucus that coats the gut, respiratory tract and other mucosal surfaces and captures threats before they can penetrate the tissue. Without a diverse, functional gut bacteria community performing these training and regulatory functions, the immune system is both less capable of responding to threats and more prone to responding inappropriately to harmless stimuli.

The hygiene hypothesis, now more precisely called the old friends hypothesis, proposes that the dramatic increase in autoimmune and allergic conditions over the past 60 years is partially explained by reduced exposure to the microbial diversity that the immune system evolved alongside. Early childhood exposure to diverse microorganisms, through natural environments, animal contact, fermented foods and varied microbial communities, trains the immune system toward appropriate tolerance and measured responses. Urban environments, widespread antibiotic use, highly processed diets and reduced contact with natural settings have collectively reduced the microbial diversity that immune systems encounter, particularly in early life. The immune consequences are measurable in the epidemiology of allergic and autoimmune conditions.

What to do next

For adults whose gut bacteria community has been depleted by years of low-fibre diets, repeated antibiotic courses, chronic stress or shift work disruption, the immune training function of the gut is partially compromised. This does not reverse easily or quickly, but it does respond to the same dietary inputs that support the variety of bacteria in your gut generally. High diverse fibre intake, regular fermented food consumption and the reduction of ultra-processed food provides the conditions for beneficial bacterial communities to re-establish and resume their immune regulatory functions. The timeline for meaningful gut bacteria community recovery and its associated immune benefits is weeks to months rather than days, making this a long-term strategy rather than a intervention, but one that produces immune benefits extending well beyond the season in which it begins.
